Elissalde was named in the hot-seat on December 9 to succeed former joint-coaches Christian Gajan and Thomas Lievremont.
But he resigned on Sunday, having presided over a 16-16 draw with Castres, a 30-15 defeat by Toulouse and a 27-20 loss to Bordeaux-Begles to leave Bayonne in danger of relegation.
According to Sud-Ouest, backs coach Didier Faugeron will now take charge of the first team.
